On the SNES, I remember more varied mission objectives, approaches and results depending on your decisions/actions/performance, different playable ship classes (in the campaign ranging from the Oberth class to the Excelsior class, and in the simulator skirmish fights even klingon or romulan ships) are depicted with corresponding different bridges, and more variety in alien species and figures from the TV show which you encounter.

The SNES version of "Starfleet Academy" was not only released earlier than its PC counter part, it wwas in my humble opinion also superior! Yes, the PC version brought us the (in)famous full motion videos with at least a couple of actual actors from the Star Trek show and motion pictures, but it does have a lack in mission design and solution alternatives for the missions. It further distinguishes itself from other typical Mario platformers (jump 'n Runs) through its unique art design (as if it were drawn by hand using colored wax or chalk), and by the super annoying voiced cry of tiny baby-Mario each time you lose him until you recover or pick him up again. "Yoshi's Island" is an unusual Mario game where you play as Yoshi carrying little baby-Mario back to his parents. (The attached pictures of their box covers are taken from )
